So, the difference between Overnet and eDonkey network is that Overnet is decentralized and eDonkey is centeralized, right? Will the eD2K links still work on Overnet? (Sorry, I never tried overnet before and I am thinking of going to overnet)

Yes, Overnet takes ed2k links and you got the difference right, the developers just wanted to update their network, so they combined them :) Anyway, if you get the original donkey, overnet is integrated, but I believe MLDonkey has Overnet support, correct?

Yea, MLdonkey has overnet support, but one thing they lack is swarmed downloads. You cannot take edonkey sources and overnet sources and put them together in mldonkey, it's just a multi-protocol piece of software. Nothing more, nothing less. Shareaza shares G2, G1, and Edonkey sources so you swarm from all 3 networks.

I still get better ED2K results by using eMule myself. I am currently using the newest eMule Plus 1g.
